Instructions are usually contained in the readme file that normally accompanies the emulator program. The emulator program is usually a *.exe file that you simply runlike any other *.exe program. Some emulators insist that the game ROMs are stored in the same directory as the emulator program, as what usually happens is upon running the *.exe file you are presented with a menu and you pick what game you wish to load from there. This is how the SNES and Genesis ones work anyways. I'm guessing it's the same for GBA etc...
Make sure you have an emulator that is compatible with your OS too. Again teh readme file will tell you what OS are supported.

With GB/GBA/N64 emu's you can put the Rom's where you like. All you do is install an emu...say Project 64 or whatever, you then click on "File" and "load Rom", point to where you have put thr Rom files, whether on CD or your HD, and you are away. :)
