Try DVD Shrink. The program is supposed to be excellent for ripping.

Word of warning...I've tried simply deleting them before...it will not work...your copy will not play! Three is however a bright side...though you didn't ask for it...you can delete any extras if their VOBs are numerically after you main movie files. I've done this many times with DVD 9's...I was able to delete the crap and end up with a perfect copy on a DVD 5. It acted the exact same way as a DVD 9...except when the menu came up if you chose one of the deleted files, the DVD would be ejected. Give it a try on a DVD-RW if you want to experiment.

what you need is software called dvddecrypt and dvd2one, you use dvddecrypt to get ALL the files from the dvd and the use dvd2one to take just the movie.
or use dvdshrink to get the whole movie and extras on one 4.7gb dvd-+r. it recodes the movies to fit if its larger than 4.7gb. you only get a very slight loss in quality. if the first recode doesnt fit, try it at a different level of compression. when burning back to dvd make sure you put all the files into the video_ts folder

Id recommend DVDShrink to you, and you can download it for free!
It has many more editing features than DVD2one too.
