I copied a cd using alcohol 120% but I already knew the protection ,how does alcoholer work while using other cds
and does copying protection based cds affect my writer and how much cause i use writer for both reading and writing

Alcoholer is an interface between ClonyXXL (a protection reader) and CloneCD, BlindWrite, GameJack and Alcohol. It posts the correct settings (as determined by Clony) to whichever program you want to use.

I wouldn't say that. Alcoholer also contains TwinCreator... I might want to just use that. Or as in your case you may already know the protection.
