My PC has windoze XP on its C, but some programs i like to use don't run with XP. If I make a new partition like "D" and make it FAT32 can I install windows 98 to that and somehow edit the XP boot loader to know that W98 is there on D?

Have you also tried compatibility mode on XP?

Which ever program it is, you can right click the executable and select properies, then the compatibility mode tab and select your operating system.

Yes I have tried compatibility mode already and sadly this did not work.
