Apart from manually editing the audio by cutting from a wav file it is quite hard to correct. I have sometimes found other apps for joining mpegs can be better. If not you will need to de-mutiplex and re-convert the audio before re-multiplexing again. Most of this can be done with TMPGEnc tools.
