I thought about encoding each svcd file to dvd then joining them together but I figured because they were still mpeg2 files there would still be a lip-sync problem.

you shouldnt have any problems with sync cause youre joining 2 files that have been encoded with the same program also check if the original files are in sync all the way through or
try using a differrent program to join them like avi synth which is avilable on www.vcdhelp.com
