Default CD-ROM drives and Flpppy problems?

Hi all,

I am trying to fix a computer that was infected with the w32.bugbear virus,
after removing the virus the cd-rom drives have disapeared altogether. No cd-rom devices are listed in device manager and the primary and secondary IDE controllers are not installed properly, they have the yellow exclamation mark next to them. I have tried re-installing them but still no luck. The cd-rom drives are detected in bios and it will boot from them but windows has lost them.
The floppy drive works but device manager says the floppy drive controller is not working properly (also has exclamation mark).
Can anyone help with this?

Computer is a P4 1.6GHz, Asus P4S333 mainboard, 1 cd-rom drive, 1 cd-rw drive, and a few more devices that work fine. Windows 98SE.

I really don't want to have to re-install windows as this is a business computer with a lot stuff on it. I really need some help on this one.

Just reinstall Windows on top of your current OS.

I'm thinking that, but will this affect installed software, and the general windows settings which come about after using it and customizing, ie. shortcuts , desktop settings, network settings, and the like?
